Metabolites are the small molecules produced as your body and its microbes break down food and run their chemistry. A surprising number of them double as messengers that shape how you feel.

What disrupts the supply
If the right habits feed this chemistry, a few common things starve it. A low-fibre diet gives the fibre-fermenting bacteria little to work with, so short-chain fatty acid production drops. A course of antibiotics can thin out the microbes that make GABA and shape how tryptophan is used, and the community can take weeks to recover. Heavy alcohol, chronically poor sleep and ongoing stress all shift the gut environment the wrong way too — which is part of why a stressful, badly-slept, badly-fed week can leave your mood flat for reasons that feel bigger than the week itself. None of this is a single switch; it is the running total of what the system is given day to day.
Can you measure your metabolites?
Up to a point, and with caution. Direct-to-consumer "microbiome" and metabolite tests can measure things like short-chain fatty acids or gut bacterial makeup, but the science linking a specific reading to how you personally feel is still young, and results vary day to day and lab to lab. For most people the honest answer is that a test tells you less than paying attention does: notice how your mood and energy track with what you eat, how you sleep and how much fibre you get over a couple of weeks. If you suspect a genuine gut problem behind low mood or fatigue, that is a conversation for your GP rather than a home kit — some symptoms need proper investigation, not a metabolite panel.
Timing matters as much as content
What you eat shapes this chemistry, but so does when. Serotonin and cortisol both follow daily rhythms, and gut microbes shift their activity across the day too, which is one reason a very late, heavy meal or an irregular eating schedule can leave mood flatter than the food itself would predict. Eating at roughly consistent times, and giving the gut several hours of overnight rest between the last meal and the first, supports the same fermentation and signalling processes described above rather than working against them. It is a smaller lever than diet quality, but a free one.
Do probiotic supplements "fix" your metabolites?
Given a shelf of "mood" or "gut-brain" probiotics, it is tempting to treat a capsule as a shortcut. The honest picture is mixed: some specific strains have shown modest effects on mood or stress markers in trials, but results are strain-specific, often modest, and do not generalise to "probiotics" as a category the way marketing implies. A supplement is unlikely to outperform the basics — fibre, fermented foods, sleep and stress management — and is best thought of as a possible add-on rather than a replacement for them. If you try one, judge it the same way as anything else here: by how you actually feel over several weeks, not by the claims on the label.
Supporting healthy metabolite production
Feed the process with fibre-rich plants, fermented foods and adequate protein for tryptophan. Sunlight, sleep and movement all support the wider chemistry too.
